How Early to Arrive at Heraklion Airport (HER)

Arrive two hours before a Schengen flight from Heraklion Airport and three hours before a non-Schengen one. In July and August add half an hour to either figure, and if you are flying outside the Schengen Area add more still, because since 2026 non-EU travellers are registered in the EU Entry/Exit System with fingerprints and a facial image at the passport desk. The number that actually matters, though, is not when you reach the terminal: it is when you leave your hotel, and from the eastern resorts that is an hour earlier again.

How early should you arrive at HER?

Working baselines for the terminal door:

Domestic and Schengen flights: 2 hours. Athens, Thessaloniki, the islands, Germany, France, Italy, the Netherlands, the Nordics, Switzerland. No passport control on these, so the only queues are check-in and security.
Non-Schengen flights: 3 hours. The UK and Ireland above all, and both count even though Ireland is in the EU. Here you add immigration to the list.
Peak season, either case: add 30 to 60 minutes. HER moved 9.38 million passengers in 2024 through one terminal, and summer concentrates them into departure waves.
Hand luggage only, off season, Schengen: 90 minutes is usually enough if you have checked in online.

Why non-Schengen flights need the extra hour

The gap is not padding. On a UK or Ireland departure you clear two controls rather than one, and the second changed materially in 2026. Greece finished rolling out the Entry/Exit System across all nine of its airports by 10 April 2026, and it has been live at every Greek border crossing since 21 July 2026. For non-EU passengers that means fingerprints and a facial image, not just a passport scan.

First crossings take longest because the biometrics are captured from scratch; later trips reuse the record. Airports can pause biometric capture temporarily when congestion gets severe, an allowance Greece and eight other countries asked to extend in July 2026, so the queue is genuinely less predictable in high summer than it used to be. When check-in and bag drop close

Earlier than most people expect, and the counter is not the same deadline as the gate:

Online check-in typically closes shortly before departure. Aegean, for instance, keeps it open until 30 minutes before.
Airport counters and bag drop close well before that, commonly around 45 minutes ahead on short-haul. Airlines set this individually, so check yours rather than assuming.
The gate is the hard stop. Aegean asks passengers to be there at least 30 minutes before departure, and gates close some minutes before push-back regardless of who is still walking towards them.

Miss the counter and no amount of arriving at the gate helps: the bag cannot be accepted, and on a full summer flight there is rarely a later one with space.

Work backwards from the gate, not forwards from breakfast

Most missed flights on Crete are lost on the road, not in the terminal. Typical driving times to HER without traffic, which the coast road does not offer in August:

Heraklion city or Nea Alikarnassos: 10 to 15 minutes by taxi, 15 to 20 on the city bus.
Ammoudara: about 13 minutes.
Hersonissos: about 25 minutes.
Malia: about 35 minutes.
Agios Nikolaos or Elounda: roughly an hour.
Rethymno: 80 km, about an hour by car and well over two by public bus.
Chania: 135 to 145 km, close to two hours by road.

So a 07:00 departure to Manchester from a hotel in Malia means being at the terminal by 04:00 and leaving around 03:20, with a car booked the night before because that is not an hour when taxis are plentiful. Fares and options are in the taxi guide, the airport bus guide and the shuttle guide.

What actually slows you down inside

The bottleneck at HER is security, not check-in. One terminal screens everybody, and when several flights are called in the same window the line grows quickly. Passport control comes after it on non-Schengen departures, which is why a slow scanner queue eats the margin you thought you had for immigration.

Things that cost minutes and are entirely within your control: liquids buried in the bag, a laptop at the bottom of a rucksack, pockets emptied at the tray instead of before it, and cases repacked at the kerb because the allowance was checked too late. When you can safely cut it finer

Cabin bag only and checked in online. The counter drops out of your route entirely, which saves more than any queue trick.
First departure of the day. Queues build as the morning waves arrive, so the earliest flights meet the shortest lines.
Off season. From November to March the terminal is a different place; two hours is generous for a Schengen hop.
A domestic flight to Athens with no bag to drop. This is the one case where 90 minutes is comfortable.

When to add time instead

Travelling with children or a pushchair. Everything takes longer, and the pushchair needs tagging at the gate.
Assistance required. Request it from the airline at least 48 hours ahead so the ground handler expects you.
A VAT refund to claim. The customs stamp has to happen before you check the bag if the goods are going in it, which puts a desk visit ahead of your check-in slot.
Sports equipment, pets or anything oversized. These are handled at a separate counter with its own queue.
Your first EES crossing as a non-EU visitor, since the biometrics are captured from scratch.

If you are running late

Go straight to your airline's counter and say so rather than joining the back of the general line: staff can sometimes move you if the flight has not closed. Rethymno is about an hour by car and Chania close to two, so with a three-hour terminal buffer an early morning flight means leaving in the middle of the night. Flying from Chania's own airport is often the better answer.

Can I arrive 90 minutes before?
Only in the easy case: off season, Schengen route, checked in online, cabin bag only. Add a checked bag, a summer date or a non-Schengen destination and 90 minutes stops being realistic.

Does fast track change how early I should arrive?
It shortens one queue, security, and does nothing for check-in or passport control. Treat it as insurance against a bad queue rather than a reason to leave the hotel later.

Is passport control before or after security?
After. On non-Schengen departures you are screened first and then reach immigration, so time lost at security directly reduces what you have left for the passport desk.

What happens if I miss the counter but not the flight?
Without a boarding pass and a tagged bag you are not flying, so the counter deadline is the real one. Speak to airline staff immediately: rebooking is easier the earlier you ask, and on peak summer routes the next available seat may be days away.
