There is no hotel inside the terminal at Heraklion Airport, and none attached to it. The closest beds are in Nea Alikarnassos, the suburb the airport sits beside, a few minutes by car. Central Heraklion is about 5 km west, which is 10 to 15 minutes by taxi, and the beach strip at Ammoudara is around 10 km. For a dawn departure that geography matters more than the star rating: anything in Heraklion or Nea Alikarnassos puts you at the desk inside 20 minutes.
No. HER has one terminal and no airport hotel, no transit hotel and no sleeping pods inside security. If your flight leaves before the first buses run, you either book a room in town or wait in the terminal, which is not built for comfortable overnight stays.
The upside of a compact airport close to a real city is that you do not pay an airport-hotel premium. The whole city is a short ride away, so you get city prices and city restaurants instead of a business hotel by a runway.

Further afield, Rethymno is 80 km, an hour by car but well over two by public bus, and Chania is 135 to 145 km, close to two hours by road. Neither works as a place to sleep before an early flight from HER.
Work backwards from the desk, not from the runway. If you want to be at check in three hours before a 06:00 departure, you are leaving your hotel around 02:30, when city buses are not running and taxi supply is thin.
Late arrivals are the other half of the problem, and easier. Taxis meet flights until the last arrival, so a room in the city is reachable whenever you land. What catches people out is the hotel, not the transport: budget properties often stop check in at 22:00 or midnight unless you warn them.
Send your flight number and landing time when you book, then again on the day if you are delayed. If your arrival slips past midnight, a property with 24 hour reception is worth the extra euros over one that leaves a key in a box.

Rarely. Treat a free airport shuttle as the exception here and confirm it directly with the property, including its operating hours, before you rely on it for a dawn departure.
Is aircraft noise a problem in hotels near HER?
It can be, since this is the second busiest airport in Greece and movements begin early. Ask for a room away from the runway side and check whether the windows are glazed for noise.
Can I sleep in the terminal instead?
You can wait there, but it is not designed for it: no pods, limited seating and bright lighting through the night. For anything more than a couple of hours a room in the city is the better option.
How far is Ammoudara from the airport?

Do hotels hold luggage after checkout?
